AC Transit, Golden Gate Transit, and SamTrans bus systems connect San Francisco to suburban areas and also have bicycle racks on all their buses. Ferries serving San Francisco also carry bicycles.
Bikes on Trains?

Caltrain (commuter rail between San Francisco and San Jose/Gilroy) has bicycle access for 16 or 32 bicycles per train depending on the type of rolling stock being used by a particular run.

BART (regional heavy rail serving San Francisco Bay Area) has bicycle access on “off-peak” trains.

Neither system requires permits or charges additional fare

Currently, San Francisco Muni (the San Francisco bus system) does not allow bicycles on its light rail vehicles or cable cars. We will be starting a pilot program in the coming year to assess allowing bicycles on its light rail vehicles.
